I might be wrong but i think a later patch moved the stone to the cave you make your escape through, near a troll (so that the stone would be available outside of the embassy quest). Unfortunately, I started collecting them after I had gone through the Thalmor Embassy. Now I can't figure out how to re-enter the Embassy to recover the Stone inside.
